I ended up pulling T1 off the board and completely rewiring it, but paying really good attention this time!! Thanks for the stainless steel pins. Seems that was the only problem and the alignment went as expected. I also ordered a GPS off of EBay:
for $10.95 and hooked it up to calibrate the clocks and set the time. Seems a lot of the cheapo GPS units don’t pull the PPS line to a connector. But this one did and is working well.

Good job, What was the problems you encountered and cures. Just for my brains data base.
After you left here it was reworking some of the coils on T1. You must have found something else also.
